How to back up vmdk files using HDCLONE 4 PRO

so i want to use it to clone or backup my VMware esxi server and its four virtual users.
i have shut down the virtual users and shut down the esxi server. and used both bootable cd and windows and external caddies to clone on the fly my esxi drive to blank drive.
On both occasions my cloned VMware operating system starts perfect.
BUT the vmdk files and data store are not there.
nothing Ummmm and my logic was a clone does every single thing. the vmware would be linux os i think
has any one got a solution.
